In my opinion, the ships could work the following way
> In seaside towns a button which allows you to hire/buy ships for gold and travel where you want on the sea and to the islands.
> On the beach a plus icon could appear that lets you consume wood, food and stone to build your own ships.

Every ship should have an amount of resource and unit carrying capacity so you don't bring all your troops in one ship.
